Kelly got up and down from a greenside bunker at Gleneagles' par-five 18th, making a four-foot birdie to complete a two-under 68 and finish at 10 under.
Cameron Percy, Matt Gogel and Darren Fichardt tied for second at eight under. The victory gave Kelly 13 PGA Tour Champions titles, including three senior majors.
